I found a way to connect my GPIO screen and still have access for pin 5 + 6 to run a power on/off command, but is it possible to install my own scripts from git, without messing with the ModBros app on the Pi?

Yeah sure, go ahead!
Basically you're fine to run any additional scripts you like as long as they don't interfere with crucial components handled by the MoBro service, such as:
- networking (especially Wifi) - lighttpd webserver - chromium-browser - image viewer 'feh' - X11 and the matchbox window manager
Just installed the button and it works great! Super handy, if you're running it with external power.
